This is my friends boat, but we share boats and we are upgrading both of them. I would love some opinions on possible upgrades, and a little help on the power for the pontoon boat.
The boat has: 4 Sony Marine speakers (keeping for now) Sony CDX-M60UI head unit (keeping for now)
Looking to add: JL-M6600 6 Channel amp (1 channel per speak and bridging 2 channels for the sub). Bazooka MBT1014 10" Passive Sub Woofer - Should I look at a free air or some other type maybe? specs on the boat are below.

In regards to the power, since we hit the sandbar a lot how should I connect the amp to the battery. We have 3 deep cycles batteries on board, but only one is connected to the alt for charging. Any thoughts here would be great, and how diagrams around cut off switches etc.

you have a couple needs here.
first, you want the amp powered from the alt when the boat is running. when the boat is at rest, you are at the mercy of the amp-hr ratings of the battery combos. obviously, it's preferred to keep the starting battery separate.
there are different types of battery isolators, what type of isolator you want dictates the wiring.
i suggest adding solar panels and a $30 charge controller so the batteries get recharged while the boat is at rest and not on shore power.
how does the other two batteries get charged? shore power?

Yes they have a charger attached to them.
OK so if I added a battery switch in the mix how would I be able to separate the amp from the starting battery? I guess I should note this is an outboard with a small alternator. I guess, I could run turn the battery selector to both, but I wonder if that would hurt my alt? thoughts?
p.s. I was planning on doing 1 battery as the battery 1, and the other 2 batteries in parrell on battery 2.

spendy, but would solve the charging issue. I think with these, you can also add the solar charging to the second alternator input.
I think this link will work - if not, go to westmarine.com and search for isolator. [url= http://www.westmarine.com/webapp/wcs/sto...classNum=0]West Marine 2 alternator 3 battery isolator[/url] WEst Marine Isolator - 2 alternators, 3 batteries.
This way, everything can be charged off the alternator. The starting battery won't need much charging most of the time since it isn't running a whole lot of accessories like in a car. Also, outboards usually use a magneto, so once they are running, you can actually disconnect the battery. This is a throwback to the old "pull start" systems, but is usually still included on the motor as a redundant starter.
I do like the idea of solar charging as well as an addition.

I had a complete recomendation written and then hit a wrong button killing everything so here is the condensed with less sugar coating and explaination, sorry.
No need for combiner/isolator - alt too weak.
Dual bank charger/maintainer, 10amp/bank min Solar is not cost or space effective for amp draw needed. Carry a jump pack.
Connect amp to dual deep cycles. 4 ga wire, fused 1' from batt. Wire to pos of one and neg of other to max current flow and charging. Head unit will be fine as it is wired stock, drawing off the start battery.
You would be better with 12" or larger subs, the larger sub will have more "boom" and carry further. Dont worry about perfect sound quality, the alcohol effect, open space and enviromental noise call for max VOLUME. Free air are worthless in most applications. Most build ported boxes under the seats, second choice would be a box where the porta pottie is in back and raise the lid when beached.
With charged 31 series batts, I would expect play time of 4-7hrs depending on volume. If you need more, with that small of a system, adding an additional battery would be most cost effective. I would expect that to be sufficient though as I would bet there are others with more dominant systems if you are on a major waterway.
