Just because you add an alarm doesn't mean the old ones won't work. It just means that when they open the door, they'll get a surprise. They key would also work to turn the truck "on" but with a starter kill and the alarm activated, the truck won't start. The danger there though is that you really have to hide the override switch for the alarm... because with the key and the override switch, your truck is gone. There are a few other stealth options to consider if you want to defeat someone with a key, but they can be a pain in the long run.
The other option is to replace the whole factory alarm system and the keys but I think that is in the $2000 neighborhood
