the high SQ decks cost the most and have the fewest features. spend a grand on a cd player (no video screen) and you're getting good stuff.
the head unit should not color the sound at all. it should provide a noise-free signal to your amps, with an output voltage that is high enough to eliminate noise floor issues. it should be electrically quiet (again, no noise). it should have high quality DAC's or allow for digital signals to a processor (i.e. fiber optic).
it can offer advanced controls like time alignment, equalization, crossovers, etc.
it should look good too.
most manufacturers have a few select models that are SQ oriented - they typically cost the most.

what can you afford? $500? $1000?
new or used?
what features do you want built in?
what else are you connecting?
what amps are you using?
what type of vehicle?

if you're not competing, i'd recommend something like an alpine 9887. pioneer, eclipse, and clarion i think have an equivalent, but i dunno their model numbers.

ah, i was thinking you wanted a SQ setup.
now i see that your question is more basic, you just wanted to know if different head units result in different sound.
i think so. i think a pioneer sounds different than an alpine or eclipse or blaupunkt or sony, etc. also, each company has their own processing.
go to a shop and audition them. you may not hear a difference, so then you can base it on features and cosmetics.
go with the big name brands at a quality store.
i like the following: Panasonic Alpine Kenwood Eclipse JVC
