yes - a trunk is no place for speakers. look at good installs and you'll see that the subs fire into the cabin through the rear deck or armrest.
ideally you want every speaker closely grouped and in front of you. the only frequencies behind you should be < 60Hz or lower.
get your subs in the front floor and it'll be amazing.

What type of truck? i personally feel that regular cabs suck (not saying they can't be good, just a little cramped. I had 2 12's behind my seats in an extended cab s-10 and man did that bump. right at the back of your head!!!

that should give you a decent amount of room to work with in which case you could have a variety of different options for a good sound quality system.

i just drew up some plans to build a new center console in a 2002 Tundra Access Cab - it will hold a 10 or 12" sub, offer a storage compartment, and better cup holders. as for the amp - that is the tough part. it all depends on how much space you are willing to sacrifice. under the seat can work with the new compact amps like an Alpine PDX. I haven't seen under or behind the rear seats in that model so i don't know what it has to offer. the thing is huge inside though.
try to get a good sized midbass driver 8 or larger in those massive doors. Then find a place for a good 5.25" or 4" component set.
