Ok well i just started off by ordering my new headunit that im getting installed today

next i plan on getting
2 6.5 phoenix gold speakers for the front- ORDERED  and 2 6x9 phoenix gold speakers for the back
then when i get enough money a 12" kicker sub for the trunk
hopefully it sounds good

i would personally not even bother with the 6x9's in the back. i scrapped them and went with a pair of compnents for my kicks. much better sound stage, but if that's not what your goal is, then using them would be better than the stock speakers. did your civic have te factory components? i don't know what year you have or if they still do it. but you could be better of using a pair of components up front compared to the coaxils, but its still a nice start. how big are your plans for the vehicle?

i had a 96 civic for years that was pretty much my learning ground for car audio. It started as a deck and 4 upgrade, and went through several sets of comps, subs, etc while testing things i've read about here.
A comp set up front can definitely give you all you need for midbass, but you need to do work to seal and deaden the doors. if you don't, you'll need to cross your subs over at a higher frequency to compensate, and the sound will pull to the back. This might not even be a problem for you.
If you do want rear fill, you can do what I did in a friend's monte carlo, and get some 3.5" coaxials, make an enclosure out of some pvc pipe, and cover the 6x9 holes in the rear deck. this way you'll still get the sound behind you if that's what you want, but the speaker won't have the pressure waves of the sub pushing against them the whole time. When I did mine, i just got some 4" pvc pipe and some end caps from lowe's and glued them to the mdf baffle. I put some polyfill in there just to try and help, but I can't tell you how much that did or didn't help. Anyways, it did the job, which was protect the rear speakers.
You can still use the 6x9's, but I'd still say put them in an enclosure to protect them from the subs. The gotcha on this is you'll need to have a little bit of airspace for these for them to sound right.
