i have a motorized panasonic deck and it worked excellent with my old amp. i got a new amp and its 300 watts more powerfull than my previous one.
when i was uninstalling it i accidentally touched the power cable with the ground cable and it made a spark.
i was wondering if this may have affected my decks built in amp. because now i can hear a click come out my subwoofers every time i change the track on my cd player and the door speakers arent as loud as they were.

yes, you can easily do damage by touching power to ground. that is why the #1 rule is to always disconnect the battery cable when installing/uninstalling gear. EVERY TIME, no exceptions.
Your HU has a lot of sensitive components that can be destroyed if the voltage is reversed. when you touch power to ground you put a voltage on the ground traces which can damage sensitive IC's.
you won't be able to get it repaired for a reasonable amount.
of course, something else could be causing the issue. the only way to know for sure is to bench test the unit.

if you're asking you probably can't do it 
you need the following:
a 13.8V power supply - 5A or more. a home receiver or spare amplifier. if it's a car amp you need a power supply large enough for it. speakers you can run off the amp. RCA's and other wire needed
do this in your house or garage or whatever - eliminate the car. power up the HU and amplifier. wire it up as normal. take a listen.

ohh.yeah i cant do that.... i mean my deck works and everything.....but it just seems more distorted as it used to be...its more quiet.. even without my subs the deck would make my door speakers sound decent but now they sound like computer speakers lol.. do you think its blown? or would it not be able to work at all if it was blown?

it could be damaged but still functional. only a technician can tell you for sure.
